This mission results in significant losses for the order, leading to the desperate use of a ritual by the priest Bartholomew to bind Jeremy to Alysa. During their quest to recover the Blood Seal, Jeremy himself is transformed into a vampire, and the vampires seize the artifact. This action triggers catastrophic lunar events, including violent tides. Jeremy and Alysa are then abandoned by their fellow order members, Castello and Bartholomew, who presume them dead. Castello assumes Jeremy's leadership role within the order.

Jeremy and Alysa manage to escape the ruins and pursue the vampires who took the Blood Seal. Simultaneously, Castello and the holy order continue their pursuit of the vampires. The duo reaches Godskeep, a human stronghold, but must first rescue the town's sheriff who ventured into a nearby forest to confront the powerful vampire known as Blood Fox. Jeremy and Alysa defeat Blood Fox and encounter Bartholomew in the town, who has parted ways with Castello after an argument. Bartholomew tasks Jeremy with recovering the Relic of Light, a potent weapon to prove his loyalty to the order.

After obtaining the weapon, Jeremy learns that the Lords of Pikehold, a group of knights guarding the area, have defeated the vampire army carrying the Blood Seal. On his way to Pikehold Castle, Jeremy is ambushed by Castello. They engage in a battle, leading to Castello's fall from a cliff after his defeat. Inside Pikehold Castle, Jeremy discovers that the Lords of Pikehold have fallen under the thrall of a succubus. Jeremy and Alysa defeat both the Lords and the succubus, who informs them that the Blood Seal has been taken by a vampire mage to the top of a mountain.

Bartholomew reunites with Jeremy and Alysa at the mountain's peak, revealing that the vampires have summoned a powerful demon that threatens humanity. Bartholomew has called upon the Roman army, led by the formidable First Paladin of Rome, to confront this menace. Aware that the First Paladin would kill him and Alysa on sight, Jeremy rushes to defeat the demon before the Roman army arrives. During their confrontation with the demon, it explains that it was summoned because humans, in their increasing numbers, shifted from fearing vampires to hunting them. Jeremy and Alysa succeed in defeating the demon, and Bartholomew reclaims the Blood Seal. However, the First Paladin arrives, demanding the seal for himself. In a surprising twist, Bartholomew gives the seal to Jeremy and confronts the Paladin, delaying the Roman army.

Jeremy returns to the ruins from the game's beginning, only to find that the Roman army has arrived ahead of him. Inside the Blood Seal's resting chamber, Jeremy and Alysa encounter the First Paladin. He reveals his intention to destroy the seal, causing a deluge that would bring the people back under the Church's influence, as they had stopped believing in its teachings. Jeremy opposes this plan, leading to a battle with the First Paladin. After sustaining injuries, the Paladin withdraws, and Castello reappears, launching an attack. Jeremy and Alysa defeat Castello, and the Paladin rejoins the fight. Although they appear to inflict severe wounds on the First Paladin, he claims that vampires cannot kill him as he is under Rome's protection. However, Bartholomew intervenes, slitting the First Paladin's throat from behind, ultimately killing him. Bartholomew reveals that while the Blood Seal was destroyed in the battle, the moon will eventually heal itself. He admits that, while he has heard of a method to reverse Jeremy's vampirism, he does not know how to do it personally. Unless Jeremy returns to being human, the bond between him and Alysa cannot be undone. The game concludes with Jeremy and Alysa agreeing to work together to find a way to reverse Jeremy's transformation into a vampire.

All game modes are played in real-time, with time passing continually on the galactic map. When a battle starts, galactic time pauses while the battle unfolds. Afterward, the galactic day timer resumes. Against computer opponents, players can speed up or pause time on both the galactic and skirmish maps.
